Reading Engine Codes

Hope this is the correct place, if not, moderators please move.
Well, i just put the new engine in and it runs great. The only problem i have is the check engine light is on. Now when i disconnected the old motor, i counted how many connectors i undid and counted backwards putting new one in. I use my OBDII scanner on it and it cannot link with the computer. The scanner works on other vehicles fine and when i did my emmisions test in August, the test station could read everything fine. Is there a certain adapter i need to allow my scanner to work on my Balt?
P.S. I tried reading my computer just before going for my test in August and could not read them then.Just thought it was the scanner.
