Water only comes from one of two things, rain or A/C condensation. If it's the latter it should drain out if it isn't plugged. If it's from rain it might be coming through a broken windshield seal and seeping down around the airbox making it look like it's coming from the A/C. You could also check the airbox fasteners on the firewall to make sure that they aren't broken and letting water in.
