CEL blinking? Hard shifting?

Today while driving 60mph on a thruway in a down pour I changed lanes and all of the sudden my CEL blinked maybe 5 times. Maybe a half hour to an hour after that the car started shifting hard. It was still doing it in stop and go traffic. It all went away when I turned off the car at the gas station, filled up the tank and left the station. Did I maybe suck in water and caused a misfire? Kind of odd just restarting the car would maybe everything back to normal 2005 Chevy cobalt 2.2L base coupe automatic.

The light is off now but I'll see if I brought my scanner with me. It's probably under all of my luggage.
