Dose power get switched to window motor when the door switch is activated via the switches or body module and relay? If so where is the relay,

Power windows is stand alone although it does get its power from the BCM. Hope this diagram is colourful enough for you.

Drivers side door gets flooded with rainwater in my 2007 and ruined the speaker. I just had to do this repair last week, got a 30-year old 8-ohm speaker and spliced it in and threw out the old speaker, couldn't get it to work at all.

The rainwater might've gotten in and ruined some electronics or the motor in there; check the contacts and surfaces for rust/corrosion. Not too difficult to remove the door panel if you've done it before, less than a half dozen screws and some small bezels.
