Cement in My Gearbox

Ok, so recently I've been plagued by hard, notchy shifting. 1st is a struggle to engage at a stop and each gear requires a heavy thrust accompanied with a 'clunk' sound. I've had this problem before and decided to perform a tranny flush (with Dextron XI ATF) and to bleed the clutch. The symptoms faded away, not gone for good, but the shifting was noticeably smoother. Well it's back again, and it's affecting my drive in a very negative way. Any ideas?

Things of note: Clutch is fine and doesn't slip. When I drained the old transmission fluid, it was a dark brown color compared to the red it should've been and there were fine metal shavings at the bottom of the case. All this was done about 6-8 months ago.
